ChIP is an enrichment of DNA bound by a particular protein, not a complete purification of the protein-bound DNA. As a result, ChIPs are unavoidably contaminated with chromatin bound non-specifically. During PCR analysis, this contaminating DNA can lead to false positive PCR products; this can make data interpretation difficult and complicate the validation of antibodies and primer sets for use in ChIP.
